That's pretty much all there is to it. Past that, it's a matter of tuning and experimentation.
If you would've received the pamphlet Evans includes with the heads, it points out that you can choose the amount of muffling to use: You can stuff in all eight pads per head, or leave some out to reduce muffling. On this site's review section (HERE), some people have mentioned that they got a better sound by using a bit less muffling on larger drums.

There are a bunch of things that could be contributing. Like you mentioned, the amount of muffling could be an issue. (Try a little less muffling if you're lacking tone.) Tuning too low can also reduce the amount of tone that carries. And there's at least one more possible issue -- your choice of heads. The MX2 is a two-ply head. Two-ply heads like the MX2 and Remo Emperor have less tone & sustain than a single-ply head like the Evans MX1, Remo Ambassador, or Powermax.
